چکیده

A novel Stochastic Event-Driven Molecular Dynamics (SEDMD) algorithm is developed for the simulation of polymer chains suspended in a solvent. SEDMD combines event-driven molecular dynamics (EDMD) with the Direct Simulation Monte Carlo (DSMC) method. The polymers are represented as chains of hard-spheres tethered by square wells and interact with the solvent particles with hard-core potentials. The algorithm uses EDMD for the simulation of the polymer chain and the interactions between the chain beads and the surrounding solvent particles. The interactions between the solvent particles themselves are not treated deterministically as in EDMD, rather, the momentum and energy exchange in the solvent is determined stochastically using DSMC. The coupling between the solvent and the solute is consistently represented at the particle level retaining hydrodynamic interactions and thermodynamic fluctuations. However, unlike full MD simulations of both the solvent and the solute, in SEDMD the spatial structure of the solvent is ignored. The SEDMD algorithm is described in detail and applied to the study of the dynamics of a polymer chain tethered to a hard-wall subjected to uniform shear. SEDMD closely reproduces results obtained using traditional EDMD simulations with two orders of magnitude greater efficiency. Results question the existence of periodic (cycling) motion of the polymer chain. 2007 Elsevier Inc. All rights reserved.

Stochastic hard-sphere dynamics for hydrodynamics of nonideal fluids.

A novel stochastic fluid model is proposed with a nonideal structure factor consistent with compressibility, and adjustable transport coefficients. This stochastic hard-sphere dynamics (SHSD) algorithm is a modification of the direct simulation Monte Carlo algorithm and has several computational advantages over event-driven hard-sphere molecular dynamics. Surprisingly, SHSD results in an equati...

Event-Driven Simulation of Spiking Neurons with Stochastic Dynamics

We present a new technique, based on a proposed event-based strategy (Mattia & Del Giudice, 2000), for efficiently simulating large networks of simple model neurons. The strategy was based on the fact that interactions among neurons occur by means of events that are well localized in time (the action potentials) and relatively rare. In the interval between two of these events, the state variabl...

Studying single cell molecular dynamics in silico: A discrete event based stochastic simulation approach

With the completion of the human genome project and the complete genome sequencing of other organisms, huge databases cataloguing the various molecular “parts” of complex biological systems, have been opened up to scientists. As huge volumes of high throughput experimental data become available, the focus is shifting from studying biological systems as static models of loosely linked molecular ...

Stochastic Coefficient of Restitution — a New Approach to the Dynamics of Granular Media

We consider a one–dimensional ”gas” of inelastically colliding particles where kinetic energy is dissipated by the excitation of vibrational degrees of freedom. In our model the coefficient of restitution is a stochastic quantity whose distribution can be calculated from an exact stochastic equation of motion. We investigate the equipartition properties of the system and propose a new algorithm...

Tethered DNA dynamics in shear flow.

We study the cyclic dynamics of a single polymer tethered to a hard wall in shear flow using Brownian dynamics, the lattice Boltzmann method, and a recent stochastic event-driven molecular dynamics algorithm. We focus on the dynamics of the free end (last bead) of the tethered chain and we examine the cross-correlation function and power spectral density of the chain extensions in the flow and ...
